My understanding is that these are two separate page types. I believe your options for the homepage would be to either use Preview or (if you have one) use a staging site for the changes, export that theme file like you're doing now.
The import/export only matches the page type(s) directly. (By the same token, you can't export a blog home page and import it to a forum thread page)
