This should only be available to users who have been granted the "Manage Site" permission. Is it possible users who are seeing it have this permission?

I checked and these are the permissions. Manage Site is not selected, while that user can see Monitoring.
To note, the only other checked permission is Read Profiles.

They're running 10.1.7.10115.
Is this a permission setting, bug, group permission, or something else??

This Tracing option that you see for users, are you impersonating users or are you logging in with their login credentials?
I've seen this before where if you impersonate any user then you'll always have the option to go into the Administration area and do a trace. You won't see this if simply login as a regular user.

Is there a way to supress this when impersonating, strangely in my local dev env I do not see the admin link for a site, but on stage is works exactly as described above ?
There's no way to suppress this. You will always have access to the tracing panel if your user account has the Site - Manage Settings permission, whether you are impersonating another user or not. The impersonated user does not have access to this panel unless they also have Site - Manage Settings permission.
