I am working on a PDFJS implementation within the media galleries When I load the preview, the download counter increments. Is there any way I could pass a query string or anything to tell it not to increment the download count?

How are you loading the preview? The download is only incremented when $core_v2_media.Download(int) is called from what I see
I'm using this to get the Download URL, then it gets passed into a PDFJS Javascript
#set($pdfSource = $core_v2_mediaUrls.DownloadMedia($core_v2_media.Current.Id))
The javascript reads the bits from the URL and then renders a PDF View to the user which seems to increment the download count.
More than likely its invoking a page with the widget that calls download. To truly bypass that you would need to access the file directly. You can do so by getting the media post-> Media.File.FileUrl
